Skunks dig and scratch, and they are mostly nocturnal. If you fasten your ladies in at night behind materials that skunks cannot break through, they should be fine. In the summer we have a back door open in the henhouse for ventilation, and that door is completely covered with 1/4 inch hardware cloth and fly screen. Our main window is higher up on the south wall, and it is covered with screen. The door may stand open during the day, but it is always securely closed at night. People who have trouble with skunks usually have openings or weak places that prying animals can enter, or they just don't close the doors at night. Forgetting to close the hens up even one night can spell trouble. If your coop is well constructed, and if your siding is firmly attached, you should be fine so long as everyone is closed up safely at night.
